SaGa Frontier 2 is set in the enchanting world of Sandail, where magic operates through a mysterious force known as Anima. The narrative primarily follows two protagonists: Gustave, a royal who lacks magical talent, and William Knights, a young adventurer from a lineage of diggers who seek ancient relics called Quells.

Gustave's journey begins when he is ostracized from the Kingdom of Finney for his inability to harness Anima, a crucial element in their society. On the other hand, Wil's quest centers around uncovering the truth behind his parents' demise and the enigmatic relic known as the Egg, which has the power to influence minds.
